Just destroy the tower, it will even drop some loot (
Chipset (1 GHz), 
Chipset (500 MHz), 
Marble, 
Aluminum, 
Steel and 
Copper). The quest will be finished once the tower is no more, and Emanation Points (Part 3) will automatically start.
In Ver 1.0.9 you might get no loot, but loading from autosave seems to give it to you.
